I know they used Keiichi Tsuchiya's AE86 for Takumi's AE86 in Fourth Stage, as seen in this video:
They also have the cappuchino, EK-9, AE86 (Supercharged) and Impreza they used in that video. Today, I stumbled across this clip from Best Motoring in 1999:
The turbo AE86 at 3m35s sounds EXACTLY like Wataru's AE86 in Stage 2. The timeline (1999) puts it right at when second stage was broadcast as well. Anyone know if that was the car? Also, I saw these posted in another thread, some soundfiles for the cars:

This. We all know WHAT cars were used because, you know...it's obvious. The thread creator/OP was looking for the actual physical car used. As in the ONE SINGLE CAR THEY RECORDED THE SFX FROM. Hope that's clear now. | ||

I don't know about the rotaries but they do seem to use real cars for recording the sounds: This is from Prelude to Project D. | ||

Sorry for bumping this thread out of the blue! But the sounds they used for the 16v were actually from the Hot-Version Zenki Trueno AE86 demo car that was shown throughout the late 90s. The car was stock asides from suspension, interior mods (wheel, bucket seat, etc.) and eventually a muffler mod (when KT does the duct-tape driving).
